Popular upgrade is for TT (312mm disc). But you'll need wheels that can accommodate these of course. See write up here: Some people have upgraded the rear calipers for mk4 but only has better hand brake mechanism and no real braking performance gains. Recommend the TT upgrade having done this myself or if you feeling flush go with a 4 pot upgrade. -
Head gasket failure / Stem seals failure

What mileage has the engine done? Anything over 80k id be doing the valve guides and not just the stem seals. -
I've seen plenty of mk4 R32 conversions but not many mk5's possibly because mk4 is more affordable but shouldn't be too different. Yes it will physically bolt right in the mounts But will need ECU, down pipes / headers. You also have fly by wire so possibly peddle box modifications etc... Of course if you go stand alone ECU may simply things some what. Maybe James bell and Cornishvr6 on here maybe able offer some advice [emoji106]?

May just need adjusting on shifter tower (cables) on shift tower - have you looked see everything is looking ok on shifter tower? I'd be taking it back and tell them sort it out of its not right and was before! Obviously not put it back together properly or damaged something else. So either 1) they fix it 2) you take it somewhere else and invoice the first garage and finally name the garage so others can avoid ! keep us updated mate

Had issues with PF Autos to be honest with my mk3, arches started to rust fairly quickly not to mention all the floor wells being pushed up from the airbags they put under the car to move it about ! not recommended with a VR6 lump in as will not hold the weight. It does look slightly neglected and not too bad for its age to be fair. Here are some photos from around 2005 of the car at Edition 38 -
